In two-player Store mode (which can be activated at any time), the 2nd player controls Bomberman's new side-kick Pommy. He doesn't use bombs and instead has unique attacks based on the form he takes which in turn depends on the kind of food he eats.
Sadly Pommy can't help you fight bosses or in the Gravity Generator. The 2nd player has to wait out these parts.
While celebrating his victory over Altair in the first game, Bomberman fights a strange egg and takes it with him. One day he is suddenly captured and put in jail. While there, the egg hatches and his new side-kick Pommy appears. Together they take on the new evil called Rukifellth.
